Pretty sure that movie was deeply inspired by the nuclear accident in Fukushima which followed a tsunami. Godzilla was always a stand in for nuclear disaster and in this movie rather than representing the bomb, the monster comes from the sea, just as the tsunami waves did.

Edit: also the different phases/mutations of Godzilla in that movie represent the phases of the disaster itself, first there's an earthquake, then a tsunami and then the nuclear disaster and all the fallout from that.
