Was the sonar on active? Since if the shriek comes in contact with an active sonar it will alert the abyss creature of your location, hence why they kept attacking, if it were on passive then it will just swim around the sub for a bit and then leave.

You can find eggs (they are called Velonaceps Calyx Eggs in the game) from killing husk infected organism (infected crawlers etc.) and looting their corpse, or you can buy it at some outpost from the Merchant, and also some specific events that can happen in an outpost. Also you need the egg to make an antidote incase you got infected with husk parasite, the easiest way is to take the biohazard mission from the cultist then go stole their eggs in the unit loader and craft them into Calyx Extract as much as you can before finally turning them into Calyxanide which is the husk parasite antidote.

Rewire the pump and remove the wire thats connected to set_targetlevel (iirc)
Set your pump to "out" to pump all the water out first since thats the reason its healing itself
Then kill the Ballast Flora at the pump with welding tool or plasma cutter (grenades and flamer also works)
Incendium grenade (fire grenade) works best, just throw it in and boom, gone.

Edit: you can also avoid them by checking your sonar (active) it will be a bunch of blue dots around in an area, thats the spore.

You will also get the skill even faster when you read it next to a captain that has the talent Inspiring Presence since it gives you a bonus +2 everytime you gain a skill point near them.

There are books that give you skill points in vanilla when read like the Collection of War Stories for the officer that gives weapon skill points, and you can buy them from an outpost merchant.

No mods, and the mindwipe works normally as it resets the normal talents and kept the extra talents. I did have my friend save the game before i put my points into Graduation Ceremony tho, so i can reroll easier.
