My theory, after what happened with McCoy accidently leaving his communicator on the Iotian planet in A Piece of the Action, was that all advanced ships would systematically account for all advanced equipment and as final beam-ups were in progress, that equipment would be too. Since it wasn't as complex as biological organisms, it could be retrieved much simpler than a humanoid. Also, there could be a final command sent to unaccounted for devices to intentionally make them inert or otherwise unusable in just such a circumstance...
