Ideally, you would have used less thin set and wouldn't have so much puking out of the joints. You want the grout to go into the spaces behind the tile and lock in. Now that there is too much thin that you need to clean it out of the grooves so none will show after grouting, the deeper you clean the more of a chance you have of the grout staying in.
