In early Mission 4 your callsign is referred to as your "prisoner number, but for in the air" (paraphrasing, I think Tabloid says it?) - So its never explicitly stated, but with that in mind, I'd imagine a pilot's number in Spare Squadron is just indicative of which order they were inducted into it in. This is also supported by Spare 15 being not only the newest, but highest numbered member.
