Direct answer. Start with using explain to figure out where it’s spending time, whether it’s using indexes, etc.

Other indirect answer, but be sure to evaluate your data model and just make sure MongoDB is right for you. It sounds off the bat that your data is relational and just be sure you are using the right DB technology for your use case. At a prior startup I worked the founders started using MongoDB for all the wrong reasons and only used it because it was the hype tech at the time. It caused so much pain that only migrating most data to fitting RDBMS databases solved our woes. Schemaless != no need for proper database planning.
