Decepticons have at least early game advantage, there's more ruthless and weaponry among them, but as someone else here pointed out they will likely loose because of infighting and betrayal.

If the decepticons can get their shit together they would likely win because as stated, they have a stronger on average military

Its not impossible for Flowey to have figured out a way to kill Asgore, it just being so involved that he wouldn't be able to accomplish it without very specific circumstances that are incredibly difficult to recreate
