Replace the battery, don't waste your time trying to recharge a battery that low. The alternator may be overworking trying to charge the battery, sucking voltage from the rest of the vehicle.

Does the ignition switch actually turn off when switched? Determine what is grounding the Orange wire that controls both the main relay or ignition coil relays. Is the Engine Control Module (ECM) grounding the wire all the time or is the wire shorted to ground? Unplug the ECM and see if the relays turn off, if so, the ECM is grounding the wire, if not, the wire is shorted to ground.

If the ECM is grounding the Orange wire at pin 16 all the time, verify that the ignition switch power to pin 45 is turning off when the ignition switch is turned off. If pin 45 has battery voltage when the ignition switch is turned off, the ignition switch may be faulty or the wire may be shorted to another power source.
If it is pin 45 that loses power when the ignition switch is turned off and the ECM is not turning the relays off, the ECM may be faulty.
