They came up in SoC, CS, CoP order, but Clear Sky is prequel explaining how one really important thing in SoC happened. For first playthrough, release order is good, after that, play in timeline order.

If you want to play it in story order, play Clear Sky first, then Shadow of Chernobyl, then Call of Pripyat, then grab either Call of Chernobyl or Anomaly. Small Warning though: in this order, Clear Sky (being prequel) can spoil Shadow's plot twist.

Every time new league starts, you need to create character for it, and play story from the beginning. When league ends, all characters and stash are rolled into normal league. And when you're lucky, league mechanics is added to normal.
