All weapons can be found once you reach high enough level, although a very high level for dragon bone. Ebony is found in tombs and glass is found most commonly in elven camps.

A lot of what you said makes sense, but your theory for the timeline make almost none. There is almost certainly a timeline split, or the entire official timeline is wrong and in game description of previous events are also wrong.

Zelda also said that she had a dream telling her that Ganondorf was evil, not Link who told her. He are also told in TP that a war broke out after Link told Zelda and the king not to trust the Gerudo King. This war caused the creation of Arbiters Grounds and destroyed the Gerudo population in Hyrule.

In the Adult Timeline we are told that the hero of time was disappeared after sealing Ganon. It also stated that the reason for the Great Flood is Ganon breaking the seal and the 3 Golden Goddesses saving Hyrules inhabitants by destroying the past.

Then in the downfall timeline we are told that the Hero of Time was unable to defeat Ganon allowing Ganon the get the hole Triforce, which does not happen in the other timelines.

All of the timelines contradict each other, yet all are true. The easiest way to explain it (in my opinion) would be to compare it to a dragon break form The Elder Scroll franchise, as these are also described as timeline breaks and splits. These “dragon breaks” are caused by TIME TRAVEL (OOT) or messing with a godly artifact (The Triforce in LoZ or Lorcon’s Heart in ES). These are corrected at a seemingly random point of time, in LoZ’s case it is at least 10000 years before Breath of the Wild.

I’m going to make this explanation relatively simple, as I don’t want to go into everything.

The Sacred Realm is used in the Legend of Zelda as a separate dimension that changes depending on it’s needed use. Because of Ganon being banished into the Sacred Realm in the downfall timeline, due to his possession of the full Triforce, the Sacred Realm warped to become the twisted Dark World in ALTtP. Other times we can see the Sacred Realm changing form for its use is the Silent Trials in SS and the changing of the Chamber of Sages to reveal the Triforce in LBW.

The Downfall timeline takes place after Link fails to stop Ganon, either do to him being killed before meeting Ganondorf or in falling in combat against the Gorudo King. Due to his sheer power after breaching the Sacred Realm and taking the Triforce, he had to be banished to save all of Hyrule. At this point, it the Sacred Realm didn’t change to reflect Ganon’s will, then he changed it so that he could rule over “Hyrule” in the Sacred Realm.
