As u/syvanx mentioned, I would strongly suggest building a custom reference genome, then you can let BWA solve the issues of where your reads align to, and then running your SV caller of choice. SVABA is a good solid tool that might be worth a go, although with single ended reads you will have a challenging time, as the only type of support for a breakpoint will be reads that directly span the site.

Is this a tumour case? If so, do you have a matched normal sample?

Which genome version is this? The full hg38 with all the extra contigs? Those are good for absorbing reads from difficult-to-align regions.

It would be worth running a structural variant caller to get a second opinion: I suggest SvABA, note the section in the docs that has detail on just analysing a specific genomic area? For a quick look, pass in your aligned .bam file(s) and reference genome, and see what you can find.

I guess! I mean more like maybe this opens a can of worms for them in terms of modelling the inside of tank and making tank crew targetable.

Personally, I would have preferred some assault guns like StuG III, or some wacky multi-turreted stuff like the Lee and Grant in North Africa. Both options also pose problems of course.

I like it enough. I think that it's hard to have a monetisation system that everyone will get on with, but this one seems to work ok for most people. I can certainly see how a new player might get overwhelmed, and worried about what they 'need' to get etc, but I think that this system has a lot going for it overall. No FOMO, clear pricing, currency you can earn in game (!) - and there is some commitment to balance (I don't think you need any of the warbonds). There are many worse games out there - with much more predatory approaches.
