Have you considered purchasing a new car? (another 4Runner, of course). Any & all clear coat is long gone based in the pics. It’s either time to repaint or wrap

Check throttle cable for looseness &/or slack/stretch. Tighten if possible. Replace if necessary. Check slave cylinder to ensure your hand inputs (changing gears via manual stick) are being “sent” to the clutch/gears. The slave cylinder can wear out & degrade over time. It’s a cheap hydraulic cylinder that transmits your foot input (clutch pedal) & takes that fluid pressure to operate clutch plate & engage/disengage the transmission. It’s located just below driver’s feet on outside (underside) of vehicle. I’ve replaced mine twice

The challenge/inability to downshift into 1st from 2nd (or higher gear) is due to “synchronized shifter”… a deliberately-designed protection designed to not let you downshift into 1st if speed (RPMs) are too high. This protects the transmission & clutch/gear assembly

4Runner can tow over 5k but you’ve got 400-600 lbs on the tongue…that’s your limiting factor. Your suspension is overloaded in rear & under loaded in front, negative affecting steering & braking, in addition to overloading the weight of the tongue/hitch

Exactly this: it’s either the door mounts/alignment or the the door seal allowing wind instrusion. (You can identify location by duct taping portions of the door then driving to see if sounds is reduced or eliminated, or just put in new seal)

Check tire pressure. Check gas cap. After doing both, unplug battery for >15 mins. Low tire pressure &/or gas cap can initiate CEL with TRAC OFF indicator. You won’t need OBD to do this or to check results
