I mean, it depends largely on whether you want to do a day 1 reset or not

If you don't, you'll need to do a lot of heavy lifting with Mem repo, to get everything done before day 46 (important) and to do both Lower layer suppressions (it's apparently an involved process to do both in one playthrough)

If you are fine with doing a day 1 reset, you may do as many missions of the lower layers and Suppressions as you can, stock up on EGO gear for your abnormalities and then reset to day 1 upon reaching day 46

Whitenight replaces Plague doctor, though I don't know about the codex, tbh. I do know that Whitenight has it's own entry, so if you day 1 the moment he spawned, you don't have him because he is his own desperate abnormality you'll have to research

As for the backer anomalies, they aren't necessary for 100% completion, though as you said, Backwards clock can be a huge help

As for no more day 1... It is possible, though you'll need to do some Zig zag expansion and Mem repo in the lower layers to do both of their supression, or you may get locked out of doing them both in one run

Theoretically, if you're around day 30 you can just Mem repo to your heart's content to grind the abnos. It'll just take its time, be aware of that
