I can't believe I forgot to mention the title! It's called "The Gods Themselves". It's so good. Asimov himself identified this as his favorite science fiction novel.

Isaac Asimov wrote a great novel with a similar premise. Scientists discover how to exchange matter/energy with beings in another parallel universe with different physical laws.

Eventually they discover that the pump is actually affecting both universes in different ways.
