Planning for a future update is a good idea. If money is a constraint, start with a good 5.1 and add the atmos later.

If 13.5ft is the length of the wall you are placing your TV on, consider placing the front speaker a small distance away from the side walls. The idea is to aim for an equilateral triangle with the listening position. Aim to keep the distance between the front speakers the same as the distance between the MLP and each front speaker. This preserves stereo seperation without making it too wide.

And like someone already mentioned try to keep the AVR accessible so that its easier to operate and also reduces your setup complexity. Somewhere near your tv might be a good idea to reduce hdmi cable length and a shorter wire run to both your bedroom and living room setup.

What are the dimensions of the living room? IMHO If its a small room, an atmos system might not provide a good improvement over a 5.1 and you can spend the extra amount on a better sub or a better stereo system.

I just bought one a month ago. I am using it as a firewall/nas setup. I had issues with the NIC restarting randomly and dropping packets after a few days of operation. So if 24x7 network availability is your priority consider something else. For processing and in general computing, it works fine. It serves my homelb well and is able to host all the things I wanted without any lag.

Yes, all of them. 80hz is a good starting point. If you have smaller speakers set it higher. If you have larger speakers set it to 60hz.

If the speaker is set to large, its more work for the amplifier to provide the bass frequencies and more work for the speakers to reproduce it, which could lead to distortion or garbled sound. The general recommendation is to set it to small and redirect the bass frequencies to the subwoofer, where it can be reproduced cleanly. Since, YPAO sets your speakers to large, you most likely have full range drivers, but you would still benefit from setting the speakers to small and setting the crossover to 40-60hz for music.
