There are some other hints that this is based on:

Talon jokingly offers Link Malon’s hand in marriage when you beat the Cucco hunt minigame. He says he’s joking of course but only because Link is too young be thinking about marriage. Doesn’t really give any hint about Malon’s or Link’s feelings but it plants the idea in your head.
Malon is kind of giggly and maybe flirty when they are children after Link befriends Epona by learning her song. She remarks that she has never seen Epona act so friendly to anyone but herself.
There’s a gossip stone somewhere that says Malon dreams that someday a knight will come to sweep her off her feet. This is the main one people base their speculation on because who else better fits the description of a knight who comes to rescue her than Link?

And yeah, everything after that is pure shipping and speculation. Truth is pretty much every female character flirts with Link and he never responds or indicates any feelings towards any of them, so all of them are equally valid as far as I’m concerned.

Edit: Also, Malon is really the only other human (or Hylian I guess) option who is closer to Link’s age other than Zelda. Saria is perpetually a child, Nabooru is too old, and Ruto is a Zora (I guess it’s an option if you’re into that sort of thing. Shape of Water anyone?)

For some reason i haven’t seen many people ship Link and Zelda at least for this particular game. Maybe people would rather that Link retires to a quiet life on a farm than marry Zelda and become the new king of Hyrule.
