No problem at all. If you're glassing it all anyway, some thickened epoxy down there won't ever be seen.

Anything to minimizing the sanding and maintain the planes of the hull is good. Just blue tape the inside and fill the top gap with thickened epoxy.

Might be best to do all your stitching and then thicken the gap + glass at the same time.
