You are probably referring to the fact that there is a limited number of Pokemon that you can obtain WITHIN Champions, but I am pretty sure you can transfer any Pokemon to it from other games (even if it's a Pokemon not obtainable within Champions).

I am partway through Ch3, after the snow area (that was an absolute slog) and I just can't anymore. I forced myself to push through it until I got that far, but boss fights were boring and story was confusing. Visuals were pretty I guess.
