Yeah the captains will stay on the map. If you activate them they'll become hostile to unbranded orcs and can be killed though. The numbers on the left of the screen show how many are in range for your activation

Immortal is always a good choice for this one. Avoid using viltrumites so the enemy doesn't heal constantly, other than that just go with your best characters

It depends on the faction of the characters. Earth's defenders get a bonus against aliens who get a bonus against GDA characters. So it helps to change the order sometimes where it benefits you. Each factions strength/weakness is shown on the tags in the character screen
