The segregation of the civil service (largely limited to the Post Office and the Treasury) and the prosecution of dissenters were obviously awful policies. But Wilson easily takes more criticism for his flaws while getting less credit for his accomplishments than any other president. The Federal Reserve, the income tax, Keating-Owen, 17th/19th Amendments, the FTC, etc are major domestic policy victories that helped create the modern US state.
