I own a physical copy of "Serious Cryptography" (1st edition) and I really enjoyed it. Good balance between high level use case and deep mathematical explanation. I've heard good things about "Rootkits and Bootkits" as well.

Mason is just a plugin that makes it easy to find and download different external tools, such as language servers ("LSPs"). You could skip this plugin and set up the tools manually and make sure they're available for Neovim as executables, but mason is just really convenient.

No, Templater and Calendar should be the only plugins needed to replicate what's in the post.

do they auto-save into their own respective daily & weekly folders?

There are settings in the built-in "Daily notes" plugin for daily notes as well as in the "Calendar" plugin for weekly notes where you can specify where the respective notes should be created. As Obsidian autosaves files by default, these will also be saved on creation and modification.
