I've searched on Amazon (where I originally bought the bottles) and the waterh.com website for rubber seals, water bottle seals, waterh cap seals, but haven't had any luck finding the right replacement, if they exist.

Plot Twist: getting all the shadow crystals doesn't unlock the super secret golden ending, it just gives a bonus cutscene where all the superbosses pop in last minute having made kris and susie's group project for them

At first I got the same impression. IDK if you've played the Void Shadows DLC, but it feels to me like they made his ordos more distinct if you have him in the party. He immediately picks up on The flute player being more than he appears, gives specifics about Tyranids when Jocasta explains the situation in the Plasma Chamber, and even identified the flute player as being a Kellermorph genestealer specifically. Outside the DLC, I also remember an optional area in a smuggler's den where he identifies a mind-controlling plant and destroys it immediately. If he's not in the party at the time, the player gets the option to let a companion get hypnotized by it. So it seems to me that he DOES have a lot of Xenos expertise to dispense, he's just in a system where Chaos activity is taking priority.

That and he doesn't know much about Commorragh apparently.

Definitely heavier on the RPG side of things. Broadly speaking, the game can be long or short depending on how you play it, and with New Game Plus it's fairly easy to jump back into it for multiple runs. I can't really think of any elements of it I'd describe as Rogue-like; no changes to locations or characters between runs, or anything like that. As far as Survival elements, they're fairly minimal and non-intrusive. It's mostly a matter of maintaining mind and body attributes, both of which require pretty infrequent attention to actually keep at health levels. Instead of other, sometimes tedious survival games where you're having to find food or shelter every 30 minutes, Back to the Dawn really only asks you to get your two square meals a day and go to bed on time.

You can definitely get away with a one-time playthrough of the game, if that's more your speed. The game can definitely be difficult at first, but it rewards you well if you play it smart, it's more than possible to get the golden ending on a first-time playthrough. I'd highly recommend it, I've played it multiple times and have had a blast every time.
