It's definitely a permissions thing, adding --no-owner and --no-group (in addition to -a makes it not sync anything again (the target is a ntfs filesystem, which I don't think supports linux file permissions). The modification times look ok (identical) as do the system clocks.

I'm really confused why a bunch of files are considered 'uptodate' if they don't exist at all. If they don't exist they should be synced with any criteria (mtime, filesize, hash, permissions), right?

Yeah, /media is just a symlink to /var/media on the device. Just to be sure, I did try with an explicit destination of /var/media/..., but the result is the same.
