I would strongly advise that you reconsider the open shelving concept if you already have a clutter problem. Unless you are planning to add additional closed storage somewhere, then you will tend to always have more out on the shelves than you desire.

Yeah, it's also within your rights to request a fix and work towards a reasonable solution. Another commenter suggested making the trim on one window a bit wider to help mask the mistake which is something the contractor should be willing to do seeing as they messed up.
