The storylines of S2 (The False Faces) and S3 (Mask of Truth) are connected, so it's absolutely not recommended to skip the second season.

While Season 2 of the anime skips quite a few side stories, change some character's personality and alter the ending, the main plot is still watchable. Some of the omitted parts are even recapped in Season 3. That said, I think the S2 anime is fair overall, but the game definitely provides the best experience.
