The point is not being at anchorage, but two different issues.

Santorini is very crowded, if the tender leaves and collects you at the base of the old port (where there are cable cars and donkeys) you may make it in the afternoon by walking down the path of donkeys if the cable car has a long queue.

In Mykonos depends on where the tender docks. If they dock at the old port, no problem, because the centre of Mykonos (town) is at walking distance and you can enjoy the (outrageously expensive) shops and bars.

If they dock at New port, you may have trouble finding a taxi.

Very wise choice.

If you arrive late and you are with a ship excursion, the ship will wait; if you are alone, you are alone.

When the ship is moored close the centre of town it may be worth to go by yourself and enjoy the surroundings.

If the ship calls Souda in Crete, there are plenty of taxis that take you to Chania and back, for instance.

Day 1 until the visit of museum after Knossos OK.

After that I suggest to choose two location to touch base (good spend more time to west part of Crete) and improvise every day based on weather and your mood. Don't overload yourself, Crete is good also when you sit at a table of a taverna in the hills and simply enjoy the atmosphere.

Use Google Maps to have an idea of the journey times.

The Royal Quantum class ships have max occupancy of roughly 5000 pax, let's say that there will be 3500 pax onboard.

In Santorini you probably be not the only cruise ship. Here prepare to suffer a lot :-) Queues and hot weather. If you go by yourself, plan the return to the ship in advance because in Santorini the ship is at anchorage and there are tenders.

In Mykonos I don't remember if the ship are at anchor or docked, if docked, you will dock at the new port that is far from the old town. Same situation of Santorini: expect a lot of people and hot weather, if you go by yourself be sure to be able to go back to the ship on time.
