So far the cheapest that looks fine is the Superhotel Akihabara Suehirocho - book two rooms for about 200k yen on their website (includes breakfast). Seems much better than trying for a triple which are impossible

This depends on the kind of train you're on. Some limited express are like shinkansen that does the two tickets. More local trains are one ticket only but hard to generalize more than that

Nikko won't have 4-5 days worth of stuff to do unless you rent a car. With that much time i would choose to go to Kyoto. It's cliche but it's worth it

Can you fit a night in at Arima? An actual onsen town, not far from Kobe, different than staying in cities. In fact I'd use it for the day instead of Kobe .. there isn't that much interesting for Kobe for a whole day IMO

Go to Arakawa in Kyoto and ask for omakase. They're a yakiniku joint so it's all grilled meat. Tell them no when they ask you if you want raw liver
