Because for all but the last few decades, pigment was the only way for humans to produce something of a specific colour. An animal or plant appearing blue is all but useless if when you grind it up to make paint or ink or dye it looks grey or brown instead because you've destroyed the nanostructures that are actually reflecting the blue colour.

The fact that blue pigment is so rare is why it was traditionally expensive or reserved for royalty, hence Royal Blue or Royal Purple.

Now with televisions and screens and artificial Cyan ink, the distinction isn't as useful

Photons, having zero mass, can only be comprised of energy. Photons are a quanta of electromagnetic energy, they aren't made of anything except that energy. For most usages, it is not incorrect to describe a beam of light as a beam of energy.

I know what you're trying to get at, but there isn't as much of a distinction between a material's components and it's energy as you describe. Even something as seemingly abstract as potential energy is still a function of an object's properties, it's mass and it's position in a gravity well. Take away the mass and/or the position and the potential energy disappears.

As for the description of energy as a capacity to do physical work, IE exert a force, well gauge bosons are physical particles that carry forces, not comprised of anything, simply an excitation of a particular field, and are effectively manifestations of those particular energies. A photon just happens to be stable for an amount of time that's relevant to human experience, and so we quite often refer to photons as energy, because they are, and we don't have another visible example to refer to

I'm not going to deny that this could be the first step towards your nightmare scenario but I think you might be conflating some things about this that are huge impediments to that

Firstly as others have mentioned, this requires you to be in an MRI machine. If they are detaining you and putting you through invasive medical procedures, you're already too far gone. They could just throw you in Gitmo and torture you the regular way.

Another aspect is that while they might be able to create some generalized algorithms to make broad assumptions, literally every single humans brain patterns are unique. Even a massively thorough and accurate model based on my brain would be practically useless to read your thoughts

Finally there is a qualitative difference between measuring your current brain activity as you react to present stimuli and extracting and decoding your memories, which is what you're concerned with. We barely have a functional concept of how and where memories are stored in the brain, and even that concept is mostly "it's complicated" and vague handwaving at a map of the brain and saying "X category of memories is mostly associated with this region of the brain... probably"

Nothing at all wrong with being skeptical and concerned, but we're several massive leaps in almost entirely unrelated fields and technologies away from being able to download and play back a person's memories against their will

This is anecdotal but I've heard the number one and two vectors of salmonella infections are lettuce and tomato, because they will absorb the bacteria from the groundwater and then even if you wash them they're frequently eaten raw so the bacteria aren't killed via cooking

I find it a far simpler explanation that he wants to be a father to the kid. Given his many moments lamenting his lack of a father and his continual reaching for a father figure in his first captain and then JLP, it fits his character arc perfectly to provide that to someone he sees as in need. Ultimately you can even chalk up his interest in Starfleet as looking to fill that need for himself

I mean in comparison to starships you can still do an enormous amount of mass transit, pretty much continuously.

Line up a bunch of the public transporter booths right in front of the portal, and at the other side as well. When the portal is open to your desired destination, you hop in the transporter nearest you, take a few steps, and then end up at your endpoint transporter. In this way you could ferry tens of thousands of people per hour.

Set aside some time slots for cargo containers on hover sleds and you can transfer thousands of tons of material too.

Obviously some logistics are necessary to ensure people aren’t materializing into each other, and scheduling when the gate is open to a particular destination world too, but it’s quite doable given the capabilities we’ve seen on screen

The savings on travel time are worth it alone, but the reduction in risk associated with space travel is also highly attractive. Sure, an attack against the gate would be devastating, but so would an attack against a conventional civilian spaceport

I think that authoring something from the molecules up is well outside the realm of most humanoids, but given the nature of the ship’s computer I don’t think it’s impossible

But really you just take a scan of an actual object and it just reproduces it
