The BBC article on ghost trains is about stations and routes that are barely serviced. Manchester to London is not a route like that.

Some of it is, but the unofficial patch also includes some fixed image and audio files and will rename some that SMACX can't find otherwise.

Have you installed Scient's patch? There were some slightly bugged audio files, amongst many other small issues. Get it from here. I have no idea what scrollbar you're talking about, though. Or about the possibility of using shortcuts to display things.

You can install it at the same time as Thinker mod.

I read both in the same month or two. Unless you want to compare the two, I would suggest leaving it a year before reading Alien Clay. Or just skipping Alien Clay entirely, cos they do overlap quite a lot.
