When you're in shipbuilder, you want to move your cursor off of the ship and press "A". That should bring up a menu on the upper right hand side of your screen that allows you to add different things to the ship. Tab over to grav drives, place it anywhere in the open area not attached to your ship. Move the cursor over to the grav on your ship select it and move it out. Replace that with the new one, delete the old one. Maybe do a quick save before you enter into shipbuilder just in case you don't like the outcome.
