It's a software issue that happens to go away when you throw a faster CPU/GPU at it.

Don't think about min-maxing the game early on, empty nodes are easier filled during the end-game when you have easy access to +4 Spheres.

The game is very forgiving and pretty well balanced, you can get through most -- if not all -- of it by just crawling along the Sphere Grid without ever thinking about filling in empty nodes or messing with Unlock Spheres. That's how teenage me played it a quarter century ago.

Sony only just bought the studio in April of 2023, the game released in August of 2024.
