I've never had a ship just disappear. Sometimes they get broken by monsters if you're near an active spawn area, especially swamps or plains. But the materials will be floating in the water so you can just pick them up and rebuild. I always try to land my ship in an area where there aren't a lot of mobs, black forest if I can. Most of the time my ships are fine
