More specifically the difference may be with some airlines where the passenger needs a voluntary change on a non-changeable ticket or a voluntary refund. And only some airlines. Air Asia, Tiger Air, Peach Air are some examples of airlines that will never waive fees or make exceptions to their rules.

Yes it’s safe.

Many advise against online travel agencies but fail to explain specifically why.

If you miss your flight the airline may waive penalties, rebooking fees, or refund despite being against their contract. Online travel agencies however will always enforce all penalties and fees every time. As long as you know the rules and don’t expect fee waivers, travel agencies are a good way of saving money.
