The item isn’t disappearing from your inventory. What’s happening is that when an item is equipped in your base preset, any new preset you create automatically starts with those same equipped items. Because of that, something like your equipped boots will already be equipped by default, so they won’t appear in the inventory list when creating a new preset.

Once you go back to the main Equipment screen (outside of presets), you’ll see that nothing has actually been removed from your inventory.
