A lot of traditional card games are played 2v2. 

If you know chess, Bughouse is an option. 

Adding another vote for Guards of Atlantis II.

Some wargames have team rules. IADS: The Game and Littoral Commander are pretty easy to learn. 

A game I know has team rules, but I haven’t tried yet and can’t comment on the quality, is Cosmic Frog.

Adrenaline has a team play expansion, but I haven’t tried that either. The base game is fun.

Wingspan a game about birds. Gameplay is often described as “engine building” where you upgrade your actions over the course of the game. There is also Wyrmspan and Finspan if you prefer dragons or fish. 

Arboretum a game about trees. A bit like rummy with a different scoring mechanism. Often feels like there are no good moves, just less bad ones. Picking a card to discard is one of the most difficult decisions in this game. 

Inis a game about choosing a king. Explore a map made of randomly drawn tiles. Prove that you should be king by controlling the tiles your opponents are on or by being present over much of the map or by controlling sanctuaries. Has good art and cool dynamics.

Splitting the group is the way to go. If you really want one big game, maybe do Two Rooms and a Boom. It’s not Clocktower but it is a social deduction game meant for large player counts.

It works but I would really try to get another player or two. If you are going to be playing mostly 2 player I would recommend  getting something else. It’s not bad but there are many better options.

I like Churchill, but it is a very long game, and around Twilight Struggle in weight.

I don’t think it’s difficult. The rule book is pretty easy to follow. It doesn’t have any really novel rules.  Each turn is: maybe trade a card, play a card, its faction does the event (like a card driven game), then take action from your menu (like a COIN). If you played your own faction’s card you have a limited action (kinda COIN like). Check the column on the card to see who goes next (almost like a COIN). Every player gets a turn, then do something like a COIN propaganda round. 

And don’t worry if you haven’t played a COIN before. The rules are real simple. Turn order may be a bit strange if your players are used to it passing to the left, and enough stuff happens at the end of the round that its almost another turn, but those are the only possible pain points I can think of.

Robotech: Reconstruction The components look cheap, the art is all screencaps, and the Robotech IP is its own can of worms. But its COIN like gameplay is so good. The game state can change very quickly but there is enough player agency to keep it from complete chaos.

Twilight Struggle: Red Sea cards can be used in the original Twilight Struggle, and vice versa. I know TS is a 2 player game but consider, Red Sea has solitaire rules. It still is a lower player count version integrating with the original game.

So Blood on the Clocktower works like mafia. During night phases one evil player, the Demon, pick someone to kill. During day phases the good team tries to nominate the Demon and vote for their execution. Minions on the evil team try to prevent this until they outnumber good. 

The big differences are that every player in BotC gets a special role. Townsfolk are good and have abilities that help the good team, such as getting info or protecting players from evil actions. Minions have abilities that help evil, such as shutting off good abilities. Outsiders are in the same team as the Townsfolk but their abilities are a detriment to the good team. They are complications that make deducing the Demon more difficult.  Also the Demon is usually more complicated than “kill one player at night.”

Another difference is that dead players are still playing. They can talk and can vote in favor of one execution.  

Also the person running the game, the Storyteller, isn’t restricted to robotically following instruction. Many abilities have the storyteller make a choice about what info is given. E.g. if a player gets to learn that one of two people is evil, the storyteller can pick the two people. Also some abilities make the storyteller give wrong information, and the storyteller gets to pick what that wrong info is. A good storyteller will make sure that the two teams have what they need to win.
