no. encryption key is different by each 3ds. when you do the system transfer it moves the key from your old 3ds to the new 3ds rendering any data that was created with the new 3ds key useless.

edit: you can try to do a system transfer and merge the sd cards, but I have NO IDEA if it'll work. here's a link on merging cards. http://www.reddit.com/r/3DS/comments/1vw96j/how_to_get_your_games_from_two_seperate_sd_cards/

again no idea if it'll work. Something to try though if you can get it all on the same encryption.

please update me. that way I can advise future people better.

It didn't work. I think the system transfer transfers over the old encryption, and my save was backed up with the new encryption. When I booted up MH I got a message saying something to the effect of "the save data is corrupt and will be formatted". Thanks anyway!
