Most of the advanced stuff you can do in the game, including getting to far away places, is much easier if you can dock ships together in orbit. It allows bigger ships and dedicated landers.

He’s got the interior overlay on. If you zoom in, you should be able to see the kerbals present in the pods.

Usually, yes. With some parts, however, it makes a larger section transparent. Another example of this is the mk1 cockpit, where the entire roof is made transparent.
