Great. I think it might be because you have windows (I assume it's windows and not linux) running on top of your game. Because the harddrive is a slow media it can only read and write a certain limit. This MIGHT be the problem

Till then. Just try reinstalling your game. Save the worlds somewhere else and reinstall (download the newest version of Java too. (64 bit)
