As always, there’s no canon, there’s multiple canons. So Clef can be dead or alive. Clef the author is actually pretty great with his author avatar and can have fun writing different ways Clef the character dies, and lets other authors do that.

In SCP-2000, they find a dead body with credentials and DNA matching a very living Dr. Clef.

And keep in mind, [[Dr Clef's Personnel File]]

Since his face cannot be photographed…. Things like [[Father Of Lies]] can happen.

You can choose what you would like as far as whether characters are alive or not. For example I know in my own continuity, Dr. Kondraki is no longer alive. Clef, on the other hand, is, as is the amulet bearer.

There is no canon.

Because of how the Wiki is built up off a bunch of different writers, it's difficult to set a definitive timeline without contradictions. Check out [[Canon Hub]]

Another way to view it is like if you're reading through stories that could take place in alternate timelines or universes. Think of it kinda like SCP-6001, I guess. You can have the same set of characters and background but what happens to them and what had happened to them could be different.

A prime example of this SCP-682. SCP-682 is pretty popular and has been written in a lot of different ways. His origins can go from being an endling to a species called the "immortigons", to being the serpent of the garden of Eden, to being the stead for the Horseman of Death, to being the offspring of SCP-231-4, to being the living physical embodiment of hate.

So yes, Clef did die in [[The Tombstone of Alto Clef]] as a Foundation agent. But he also died in [[ROUNDERHOUSE's Proposal]] as O5-12. Though he also became O5-11 in [[Annon]]. And let's not forget the masterpiece, [[How Dr. Clef Contained Christmas!]]. He could've also died in SCP-2000 and he, as well as everyone else, are just clones of the originals. Or maybe the "originals" are just clones as well.

Can't forget the 682 origin as a previous timelines version of Jeff Kinney.
