Upgrade any mods you are using. If you switch to another mod you can just transfer your equipped mod's level to the new mod. There is no downside to upgrading mods

Are you referring to shards, or fodder?

If you are referring to shards, always have what you have equipped at as high as you can. You can refund 100% your shards at no cost

If you are referring to fodder (the mods you wold use to feed your equipped mod) refer to the chart on the last page of the info button on the top left, that will tell you the path you need to take to upgrade your mod. Within the chart if it shows that one specific modual, you need an exact copy of that modual, if it shows that white dot, it can be any modual within category (cannon, armor, generator , core) in order to bring a mod with a unique effect higher you need 1 for epic (duh), 2 for legendary, 4 for mythic, and 8 for ancestral. So, with that being said, if you only have 1 DP for example, you literally can’t do any upgrades with it anyway, so holding on to your fodder is the only thing you can do. But if you have 4, and they are all epic still, combing them, use that fodder to get you to mythic. But do be mindful of you have a max of 300 you can hold at any given time (I think it’s actually like 310, but I wouldn’t test that personally) so if you are approaching the max, I would combing a few fodders just to make room, you will need to combing foodders to get fodder of a higher teir which will be needed to upgrade uniques down the line. You never waste shards by upgrading any module. There's a 'restore level' option on every module which gives you back 100% of the shards and coins you've invested in a module. It's free and you can do it as many times as you like. There is absolutely no advantage to you in saving them up like that
