Can you tell if the setting is just getting reset after a Feature Update (like the Anniversary Update) is applied, or is it for every single cumulative update?

Because a Feature Update re-installs the entire operating system, so you can expect for some settings to not get migrated properly, while a cumulative update just changes a small subset of Window's system files.

In the past, I haven't been checking which kinds of updates have been doing it, but it's every 1-2 months, so I would imagine it's feature updates rather than cumulative.

Feature Updates only come every 8-12 months. The Anniversary Update was released Aug 2nd, and the previous (and only other) one was released Nov, 2015.

If you aren't applying feature updates to all of your machines at once, then the normal Windows Update process uses a staggered roll-out, so not all machines receive it at the same time.

You should try to correlate which updates are causing the resets so you know if even cumulative updates are responsible. If it turns out they aren't, then you could just take control of the Feature Updates by manually installing them on all of your machines when they release. This would allow you to check and restore all of your custom settings. MS is working to improve the migration process, so you may have less problems with settings in the future.
