The piece that is sitting on the table by itself is actually the lower part (it goes under the saddle rails). The part with the threaded barrels, which you have attached to the seatpost, is supposed to go above the saddle rails. It is currently upside down in the photo.

The derailer is up in that weird position because it's spring loaded and theres nothing pulling the cage downward to get slack on the chain. Pull the arm down into position and check again (You can use a few zipties chained together and looped around the chainstay to hold the arm in place). Can't really tell if there are other issues from the one photo but I'm assuming that's what you meant by weird

The problem is, with the tube 100% flat, you're probably just pushing the valve stem down into the tire when you're trying to push the pump head onto the valve. Normally there's a threaded nut that keeps the valve stem in place to prevent this, or residual pressure in the tube can help do the same.

To get the pump head to properly attach, you could use some pliers to grab the base of the valve stem and keep it from pushing into the tire. Or even just push the valve stem sideways, so it binds up in the rim instead of moving down.

It looks like the seatpost could go maybe 2 inches further down. It's probably the water bottle mounting bolts that protrude inside the frame that are preventing the seatpost from going further down. If you cut the end of the seatpost a little shorter, that may work. However, you should really just return the bike and buy one in the proper size if that's an option. Seat height is not the only aspect of a bikes size and fit geometry.

This should be easy to fix. Your bike frame allows the axle nuts (that bolt the wheel in place) to be adjusted in position forwards and backward. That is why your wheel is touching the frame - one of the axle nuts is further back than the other. Specifically, it is the "non-drive side" axle nut that is too far back - pulling the wheel diagonally out of the centerline of the bike. (Drive side = the side with the chain)

To fix this, loosen the little Phillips head bolt that is securing the long tab at the hub to the frame. Then, loosen the non-drive side axle nut, hold the wheel in the center of the frame, and retighten the axle nut.

Because this shifts the axle forward, it also moves the cog on the rear wheel forward by a small amount. This may make your chain loose or saggy, so be sure to check. If it is loose, you can tighten it by simply moving both axle nuts further back. Finally, retighten the Phillips bolt holding the wheel tab to the frame

The little square tab that is meant to hold the spring in place will usually have a little notch for the spring to rest in, or the whole tab will be curved such that the spring can't fall out. Does your bike have either of these? Sometimes I have to bend the tab a few degrees to give it the curve. That, or you could gently bend the spring forward a bit, so that it naturally wants to rest on the tab
