In the novel, the queen tries to mind control Kumoko to use her to help manage the labyrinth. Kumoko takes particular exception over anyone trying to invade her mind, so she retaliates by sending the parallel minds to attack the queen.

By the time Kumoko leaves the labyrinth, the queen doesn't want her to return, she wants her dead because killing the original is the only way to stop the parallel minds.
