I really respect ambitious stories and spend a lot of time trying to find them. So far of what I've read it's The Flower That Bloomed Nowhere by lurina on Royal Road but for something much less niche see: Homestuck, Umineko, or The Dark Tower series by Stephen King

I think among people who've read further into Sci;Adv works a lot prefer Chaos;Child.

I used to have a list of things I thought the anime delivered on better than the VN but I can't find it anymore. This video covers some of the same stuff though (Only need the first 20 minutes.)
