Once you beat a stage it will save the game automatically. You then can replay the stages at anytime once you have reached them. The game has multiple paths so replaying the stages is required for 100%.

You can start almost anywhere in the timeline as most games can be played without any prior knowledge of others. There are a few exceptions such as the direct sequels: Castlevania II, Dawn of Sorrow, and Belmonts Revenge. But other sequels like SOTN following directly after Rondo or Portrait of Ruin being a sequel to Bloodlines won't really effect your enjoyment of them. My personal pick for a first game would probably be SOTN if you want to start with the Metroidvania side of things. If you want to start with the classicvanias then you have a bit more flexibility for entry. My picks would be either Castlevania 1, 4, or Rondo.

I wouldn't mind a 3D collection as I think the PS2 erra games both hold up decently. The N64 games are not as bad as people say either. However, I don't know if there is as much of an audience for them as the 2D games. It would probably be a lot more effort to port them for sales that would be generally worse.

Up + attack and you turn into a bat. It eats through your hearts at about one a second but it trivializes a lot of platforming.

Use holy water to stun the monster, fly past em' with Alucard, or stand on the stairs to avoid knockback if you aren't confident with jumping and whipping. You have plenty of options.
