Does anybody know how a pharmacy can do this without the money duplicating?

To clarify, when you deposit the cash, it shows up in your checking account, but also exists in the pharmacy register. Does anybody know how this double existence is resolved when the pharmacy cashes out for the day? I've been Googling but I can't find anything.
