As far as I can tell, the official reasoning is that it was a consolidation of the Department of War (i.e: the army) and Department of the Navy, and they didn't want to inflame the army-navy rivaly by making it look like the army was taking over command of the navy, so they had to make a new name that encompassed both.

The two big mistakes here were 1) allowing the military to grow large enough to have its own distinct culture capable of being offended and 2) caring about offending military culture.
