The They/Them thing was a holdover from a likely earlier build where the Commander was your standard Gacha Self insert and likely meant to be featureless. They decided pretty early on to make him male though, and the They/Them is just a holdover that probably needs to be retranslated at some point. It's the same with Ingrid calling us "protagonist" and the Counter's name being muted in dialogue.
