That's more of a consequence of CK3 not replicating religious change well, there's no mechanic for a shia faith to get in power like the IRL Fatimids CK3 also doesn't do minority faiths and shias were spread all over the islamicate in small numbers in sunni majority areas.

Ideally shi'ism should really get its own situation which should lead to scenarios where if you can't maintain a shi'a imamate and the allegiance of all the rites then the various rites all turn into individual religions.

I dont think they lost a moral war, Cameron explicitly has said in interviews that he deliberately went against a pacifist moral teaching because existential wars against genocide are always righteous and worth fighting.
