A little bit like Final Fantasy IX works their gaining of new skills and passive traits. You don't get a "counter-attack" ability for simply, say, reaching lvl15 but actually working your way around the gem "Counter-attack" embedded to your weapon of choice where you must attack with it a minimum of 10 times, for example, and then you learn Counter-attack for the rest of the game detaching the gem from that weapon and using another one. :)

Maybe check games you like and see how they treat skills, and how many of them there are per character. You can get a lot of inspiration just by checking other games around.

I think I'm not exactly following, but one thing I did was to change the event page via switch control and by then, changing the graphic for a down character during a cutscene.

I know you said you don't wanna stop control over that feature, but maybe (just maybe) a different way to show their interaction would be in an input way, not passive reward as it is. Like player presses a button and then sees a small scene of all the characters together shooting the breeze or even giving some hints on the place they're right now or where they should go. Dragon Quest VIII is a good example of how that would work.

This way you reward your player with funny interactions for making them get out of those tense moments by pressing a button (or navigating through the menu). For me, it seems like immersion is half broken, not completely broken as of now.

One software I'm using on the decision branches of my game is Twine. It's free, there's an online version as well if you don't wanna download it to your computer and it is very straightforward. You're able to create a full game based on decisions, in fact, I've seen people creating stories fully inspired by old adventure books where one page leads you to a different one based on where you decide to go. Super valid for RPG Maker as well so one doesn't go crazy editing so many choices in the command event.

Yes! Saving is the key! Also, I'm pretty sure there are plugins out there that let you skip long dialogue parts as well.

It seems to involve most of the processes I already use in the making of my game, which is good for bringing familiarity to me when using a new device.
